The Mississippi State golfer entered the final round with a three-shot lead over Tucker Allen of Tolar, Tex. Logan was red hot over the first two days, shooting 6-under 64 in the first round and 8-under 62 in the second round.
However, Logan shot a 3-over 73 in the final round to come back to the field and give the top five a chance.
Brantley Scott of Dothan, Ala., and Troy University finished in second place at 10-under after shooting rounds of 66-66-68.
Logan bogeyed No. 16 and 17 to make the birdie a must on No. 18.
Allen looked like he was going to make some noise after shooting a 2-under 34 to get to 13-under on the front nine, but four bogeys and no birdies on the back nine put him all the way back down to 9-under.
Rafe Reynolds of Greensville, S.C., could not make a move on the leaders, as he finished his final round with an even-par 70 and 9-under total to tie Allen in third place.
Earlier this summer, Logan won the Dogwood Invitational by five shots after finishing 20-under.
